Controller ports 1-3 not working?

Hi all, I bought a "broken" DOL-001 that had an issue with controller ports 1-3 not working.
I plugged it in and it booted to the GC menu, but as described, controller ports 1-3 have power (tested with retro fighters wireless controller), but only port 4 registers input.
I did the standard cleaning and solder checks but long story short, the controller board works fine. I tested it in my other DOL-001 and all ports work fine. Out of curiosity, I put the controller board from my good DOL-001 in the problem console and it's having the same problem - ports 1-3 don't work.
Is this a motherboard fuse issue? Would appreciate advice...I know my way around Xbox and Playstation hardware, but I've never had to repair a GC before. Thank you!
