It's disabled by default. There are no settings to change. You don't have to force anything.

Out of the box with the default configuration, Swiss will force progressive scan mode and disable the deflicker filter for progressive scan mode, by default.

I consider not disabling deflickering a compatibility issue. So it is always disabled by default when Swiss is forcing progressive scan, which it also is by default. I'm a big fan of the GameCube of course, it's probably my favorite console because even though it has fewer games both in quantity and variety compared to the SNES for example, it had the best potential in my opinion and it came out in the most fascinating generation of video games, GC Forever!
